The species Methylomicrobium japanense was originally described and validly published by Kalyuzhnaya et al. 2008. In 2018, Orata et al. established as the basonym of (Kalyuzhnaya et al. 2008) Orata et al. 2018 .

Tindall 2019 asserts that one of the three nomenclatural type deposits is a patent strain.
